Which is better for emuation of more "recent" system, GC,WII,PS2,3DS.

Which would give me better performance a system with a
Core i7-4790S

Both will have 16gb ram and a SATA SSD.

The AMD seems to have about 20% multi core performance but the Intel has slightly faster single core performance.

For these systems GC,Wii,PS2,3DS. do they really take advantage of the AMDs faster GPU? I will be using a 1024×768 resolution only.

both CPUs are almost on par regarding performance (only ₃% difference in single core and ₁₀% in multi core, thus you won’t notice that).
but regarding iGPU performance, the Radeon RX Vega 11 of the Ryzen 5 2400GE is way better, than the HD Graphics 4600 of the Core i7-4790S.

so i would definitely go with the AMD Ryzen.

but don’t expect to be able to run every ps2 game at full speed. for some harder ones to emulate like God of War for example, there might be some slowdowns here and there even with Radeon RX Vega 11 (but there may be some settings in pcsx2-config which could increase performance).
for GC, Wii (both upscaled a bit) and 3DS (at native resolution for some games) you should be fine. For 3DS there may also be some games, which are a bit harder to emulate and/or need setting optimization.

thanks, but considering the low resolution and how relatively simple the GC/PS2 3D graphics are does the HD4600 and Vega11 really make any difference. I mean the console is capping the FPS at mostly 60fps max anyway.
