BIOS folder disappeared; "structure needs cleaning"

I’m booting Batocera from a 2 TB USB 3.0 drive. I have been spending the last day moving files over to it. I know I started with the bios folder, but I noticed that bios is now missing and when I click

If I try copying the BIOS folder back over to it I get:

The operation was completed with errors.
Copying file: bios
To: /userdata

Errors Occurred:
os: Error creating directory /userdata/bios: Structure needs cleaning

What causes this and what is the fix?

Also: Is there a list of a fully populated directory structure under saves? I noticed that I have to open an emulator first before I can even view the directories that I need to put my saves into.

This should have been a warning sign that Batocera couldn’t handle running file transfers for so long. On my next reboot the system was down to 256 MB and all data was permanently lost.
